We have been spending some time recently making sure Community Server will run in as a partially trusted web application. (ie, <trust level = "Medium" />)

There have been some weird issues, but looks like they have all been worked out. Using Code Access Security with ASP .NET by the Patterns and Practices group has been extremely helpful and I would recommend anyway building ASP.Net applications to give it a quick read.
