Many people do not realize that you can set PackageHtml to allow non .java fileExtensions to acount for preprocessing java source code. Thus in the this configuration file of checkstyle I set up the default.java proprety fileExtensions value so that one can override it in the Checkstyle task to account for the preprocessing code as part of the javadoc documentation of the project.

The other customization is to set default empty headerFile property values of both Header and RegexHeader so that one can accomdate the style of JavaDco header comments yoru IDE allows you to set. For IDE's similar to Eclipse and NetBeans you would override the RegExHeader empty property vaulues with a property vaule pointing to the java.header file with your regexp header lines configuration.
