MSDN has a Patterns and Practices guide on Application Interoperability: Microsoft .NET and J2EE:

Definitely worth a read to see Microsoft's approach to using .NET and J2EE together.
Make sure to grab the book in PDF format, as well as the sample app called XBikes .
